    BGI at 2022 ASMS Conference in Minneapolis

    (Abstract WP 458) Phosphoproteome is a key component to some biological pathways. Being able to accurately quantify a phosphoproteomic experiment advantage the possibility to uncover unknown mechanistic biology. Data Independent Acquisition (DIA) is a powerful tool for phosphoproteomic quantification. Here, we demonstrated a DIA based phosphoproteome quantitation comparison between two state-of-art ion mobility equipped instruments: the timsTOF Pro2 and FAIMS Pro Eclipse. Different internal designs and acquisition strategies of the two instruments warranted a performance comparison using the same input material and instrument time. To achieve in-depth phosphoprotome coverage, two orthogonal fractionation methods were used. Both instruments and their DIA methodologies were compared in multiple dimensions including identification and quantification numbers, consistency between replicates and accuracy as well as sensitivity of the spike-in samples.
